How do I disable subcategory products from displaying in primary category?

Go to

"Content and Layout" => "Appearance Settings" => "Catalog & Product Page Settings";

at the "Catalog Page Views" tab you can set the following option to "No", if you don't won't these items to appear in main categories:

"Display subcat products in primary catagory?"
